How to Find A Missing Alter in The Alters
So, you have multiple alters at your base now. If you noticed that they are not in the correct spots indicated under their name, or worse, they are completely missing and supposedly are located in the middle of nowhere, the fix is actually pretty simple.
This is reportedly just a visual bug that messes with their locations every now and then, and the UI can even show that they are in none of your base’s modules.
All you have to do is reload your game. That is all there is to it. Just save and load it up again, or simply reload your latest save file. Once you are back in the game, it should now display the correct locations for each alter.

If that does not work, you can try it again and see if it fixes the issue. Otherwise, you will just have to look around to find them yourself, or wait for a patch that fixes this problem. The game might get bug fix updates soon, so just keep an eye out for new patch notes.
