One such example is a step during The Kabukimono quest, so this guide will help you find the exact spot to go to.
How to Leave a Message at the Shrine in The Kabukimono Quest
During The Kabukimono quest, you are given the task to leave a message at the shrine. The game gives you some hilariously simple clues that should point you the right way, all you need to do is look at the map.
According to the hints, it is located within the Izumi Settsu region, and specifically in the western part of it. The game explicitly tells you to go to the Nishinomiya Shrine, which has its own individual label in the map, making it impossible to get lost as long as you bothered to check the question marks to the west.

Once you make it to the marked location, you will see a sign post near the entrance of Nishinomiya Shrine. Approach it and you will get the option to “Leave a message”, so go ahead and interact with it to proceed with the rest of the quest.
After a brief moment with Naoe speaking to herself and leaving a message on the sign, which you may or may not have the option to do so depending on whether you have canon mode on, you are now done with this part of the quest.
That is literally all there is to it. To sum it up, you just go to the entrance of Nishinomiya Shrine and leave a message at the sign beside the gate. We have no idea how you are struggling with this step this far into the quest, but you may want to consider turning on guided mode to make your life a whole lot easier.
